Rear Brake Caliper Will Not Line Up

I recently got a Marin Hawk Hill 2 and I am loving it, super playful.

However, I was cleaning my bike and putting the wheels back on and suddenly the rear brake caliper will not line up, even after trying to adjust it. the caliper cannot move far enough to the side to fit without bending the rotor. I don't know why, I tried resetting the caliper and the only thing I can think of is that I somehow slightly bent the rear triangle.

Any ideas and tricks? Local bike shop had no idea.

Did you do anything to the hub when you removed the wheel?

The fact that the problem was not there before makes me think too that something was changed about the wheel.

Did you remove the brake disc and put it back the wrong way, such that it isn't completely flush with the hub anymore?

Or maybe it's end caps or spacers missing or put back the wrong way causing the hub to be off center.

Otherwise it could be that the calipers were never really well aligned and that the brake mount needs to be faced.
