Did you check spoke tensions before / after?
I had set of wheels that were noisy... low and behold, spoke tension was low. Tighten them up to typical (100-120 kgf) and they're silent again.

Moots has had a flex pivot since the mid 1990s, if not earlier. Suspension was ~40-50mm, which was a decent amount back then for a bike that wasn't DH specific.
